EXPERIENCED PROBLEMS WITH THE ENGINE FLEX SYSTEM. AUTO PILOT BECAME IN OPERABLE AND AS A RESULT IT NECESSARY TO RETURN TO KELOWNA. WE ENTERERED A SLOW DECENT IN TO KELOWNA FROM THE EAST AND NAVIGATED TO LW NDB TO HAVE SOME MEANS OF RECOGNITION OF OUR WHEREABOUTS.

THE ENGINE FLEX SYSTEM,why would this concern the auto-pilot,im sure it concerns the fuel?

The autopilot reacts to the engine flex. This is dependant upon temperature of the engine. If there is a calibration problem or something wrong such as a glitch with fsx. The autopilot would act to the flex and will increase or decrease thrust dependant upon temperature. As a result yes, the flex system as something to do with it.
